I'm trying to get a grip on a character with invisibility powers.
First off, how does invisibility actually work? Say a bad guy wants to attack an invisible character in an arena setting with a gun. Which scenario is right:
1. The attacker makes a notice roll at -4, which if successful, he then shoots without the negative modifier. Otherwise, he shoots with the -6 modifier still in effect.
2. Before the attacker can even know where to shoot, he must make a notice roll at -4. Failure means he's just shooting randomly with practically no hope of hitting. Success on the notice roll means he can now attack, but with a -6 modifier.

This. However the Notice roll is to detect the invisible character's presence - if Mr Invisible starts shouting insults or blasting away with his uzi then I wouldn't personally require a Notice roll.
It's also worth noting that the Notice roll doesn't need to be made multiple times, only to initially detect them. Mr Invisible might even get The Drop in the first round of combat, but after that there's usually no need for further Notice rolls as long as the attacker maintains line of sight.
Also, don't forget that the -6 penalty only applies to directly attacking the invisible character. You can attack the square they're standing it without penalty, so grenades and other area-effect attacks are a great option against invisible opponents.
