How exactly does a Molotov act as an anti-tank weapon? By ignoring armor does it affect everyone inside as if they were standing in the open? Does a Flamethrower then act the same way?
For that matter, how does something like a Bazooka work when hitting a tank? Does it do the damage to the vehicle AND to all crew in the burst?

Molotovs are listed as an Explosive not an Anti-Tank Weapon (pg. 41 of WW2). Not really intended to act as an anti-tank weapon.

"Ignores Armor" is a bit of a carryover for those weapons I'm afraid. They ignore armor the same way any area effect attack does in that only full coverage worn armor protects. Cover still acts as armor against those attacks though, so passengers inside a tank with a hatch open would still benefit from the cover it provides them as armor.

It affects any targets touching or under the template, so if it hits the vehicle and covers some or all of the passengers within, they would be affected. However, if the vehicle is full coverage (kind of the point of tanks), then it counts as an obstacle basically (granting them a bonus to Toughness) and even if not sealed up, they would still get the Cover bonus to Armor as mentioned above (though it would likely not help versus a bazooka).
