Sounds like Dead Space, at least that's what jumped into my mind.
There's lots of amazing stuff in this thread! I was starting to prepare for a game in a few weeks where my Sci-Fi Savages are going to encounter just this very thing, the plan was to have it being ruled over by a somewhat sadistic Vampiress who has integrated with the network and controls the ships systems. She will "toy" with the players as they try to find her so they can get off the wretched vessel.
I think most of the OP's questions have been answered, and answered well. I just wanted to give props to all who've said something in this thread (and maybe throw some knives at 77IM whom's comment lead to me following the original link - but I won't because of that insightful analysis of traps! You've changed my life!).
For reference, Jackhalfprayer, I never think about solutions to my puzzles and my players always come out the other side in (mostly) one piece. I just think of problems, that's my job as the DM (I call myself the Problem Facilitator - sometimes). They'll work something out, and generally speaking the trick is to say yes, and then let the dice decide  |

She's a cursed freighter/container ship. The possibilities are endless.
The Ki-Ryn Studios stuff is fantastic (and affordable). These deckplans look beautiful printed full color and mounted on black foamcore. Many of these have a gritty Firefly/Alien look.
